Before your beavers can begin providing logs, you'll need to make an Isolated Securement Unit for them first. You can find it under the Facility tab of the Build menu, provided you've unlocked its associated node in the Memetics screen. Place the Isolated Securement Unit anywhere on your base, then deposit your Logging Beaver inside it. The beaver will automatically start logging whenever it has enough energy to do so, and you can claim all the Logs it got by interacting with its Securement Unit again.
Much like the Mystical Crate, you'll have to head to the south of Harborside if you want to get the other two main items in the area . You'll easily locate the elite enemy in the form of Rainfall Reaper on the dock close to the ship, and you can defeat it by either using the Explosive Barrels nearby or shooting near its head.
The best way to get a Logging Beaver is to go to Meyer's Market in the Broken Delta. The main quest will tell you to go here as soon as you wrap things up around Deadsville. Once you arrive in the town, activate the nearby teleporter tower, then head south to the pier. If you're lucky, you should be able to see a Logging Beaver bubble floating around. Approach it, then press F to start the capturing process.
